Malgeneg, que les francisants connaissent sous le nom de Malguenac, est attesté dès l'année 1194 puis en 1221 avec un Malgenac. Les archives du Duché de Rohan-Chabot nous font découvrir un Melgennac en 1228 puis un Maelgannac en 1274 alors que l'Abbaye de Bon-Repos parle d'un Melguennec en 1301. Le témoignage du Duché de Rohan-Chabot montrant un Meoulguenac en 1314 puis Melguegnac en 1315 sont à signaler. L'Abbaye de Lanvaux signale un Melguengnac en 1482.

Ce toponyme semblerait dériver d'un anthroponyme celte, ou breton, Mael gwen que l'on pourrait traduire par Noble Chef, ou Noble Prince.
